Update -- I tried compiling mozilla with the options you mentioned
(gtk) and no change in the effect. I kind of expected this, though,
as it used to work with the default installation.

    Any other suggestions?

Ditch Gnome2 completly and use an alternative desktop environment as Gnome,
KDE, ctwm, fluxbox and so on...

Unfortunately I guess I will have to do that, but that's sort of like
rebooting to see if the problem will go away rather than
    trouble-shooting and understanding it.

If you want to try to understand the wierdness of Gnome2, then you should hang
out on the gnome2 forum at http://gnomesupport.org/forums/

If you don't want to be called troll, avoid subjects as gnome (the 1.x), gtk
(the 1.x) and "is there a third party software, so I don't have to have to use
nautilus?"... they seem to be quite picky about people pointing out the
badness of that nautilus makes everything and that the system becomes sortof
    usless without metacity.

Well I got my CTRL+CLICK back. I renamed both .gconf and .gconfd
directories in my home directory so the system would create fresh ones
and now it works again. I haven't poked around in those two
diecrtories enough yet to try to find out what went wrong. I'm just
    happy to have it back.
