You might want to use the mod_rename module

I personaly use:

RenameFilter duplicate IgnoreCase

RenameSuffix .#

Means that if a file already exists as target, it will automatically be
renamed as (originalfilename.ext).1,  (originalfilename.ext).2, 
(originalfilename.ext).3,  etc.

Works fine.

Is there a way with proftpd to automatically create a unique file name to
complete a file transfer, but only if there is a conflict. Essentially a
situation where if there was a conflict, the unique file name is created
just to get the file transfers always done.

I think this would be a little different from the STOU command, where the
ftp client requests this and a unique file name is always created.
