  1. Favorite Bar Icon

I have created a favorite on the favorite bar that opens a text file in
the sidebar. Is there any way to manually change the icon? It seems to
use the document icon. Can that be changed?

Favorites are an ME/IE thing. In the Mozilla world, they are called
bookmarks. And that little icon you call is called a favicon. You may
    need the Favicon Picker: https://addons.mozilla.org/firefox/325/

Thanks. The only problem is that is doesn't do folders and 90% of my
"bookmarks" on the bar are folders.

I would like to have a folder icon indicating the type of bookmarks inside.

Feature request to allow easily change it has been submitted (feel free
to vote for it if you would prefer it alsi), but while waiting for it,
you could try the workaround described in the commend #3 (haven't tested
myself, as folders are good enough for me):
